The 26-year-old Kerber, who hasn't won any WTA tournaments this year, went to serve for a tie but the Ukrainian rallied to break her and take the set.
It was a tense second set as both players broke each other's serves three times to put the set in a tie-break at 6-all but Svitolina found her mark and served out to win the set and the 6-4 7(7)-6(3) which lasted an hour and 42 minutes.
Svitolina has not yet dropped a single set throughout the tournament. She made her way to the quarters via withdrawal from Spaniard Garbine Muguruza who defeated second seeded Simona Halep.
In the second round, Svitolina ousted Hong Kong Open champion Sabine Lisicki of Germany.
Svitolina now faces a tough match against Wimbledon champion Petra Kvitova in the semis whom she upset at the Western and Southern Open in Cincinnati in the second round but eventually lost to Ana Ivanovic in the quarterfinals.
Danish star Caroline Wozniacki ended the romp of Swiss qualifier Timea Bacsinszky in a come from behind victory 4-6 6-2 6-3.
Bacsinszky, 25, made her way to the quarterfinals by an impressive performance as she defetead 13th seed Ekaterina Makarova in the second round and French Open champion Maria Shaparova in the third round.
The U.S. Open finalist Wozniacki is set to face sixth seed Eugenie Bouchard who only lost a set to Mona Barthel of Germany in her opening matchup.
Bouchard, 20, made her mark at the recent Wimbledon championships where she defeated a host of top ranking players en route to her first majors finals where she lost the title to Kvitova.
