The Magic had a chance to equalize, but Elfrid Payton failed to drop the reverse layup shot as the time expired.
The five-year veteran forward finished the night with a game-high 29 points, 7 rebounds, 2 assists, 2 steals and 1 block shot to lead the Spurs to their 45th win in 53 games played.
"We always pride ourselves on playing the whole 48 minutes of the game," Leonard said. "We just kept pounding and fortunately everything broke for us."
Early in the fourth quarter, the Spurs were behind by 14 points with the score 81-67. San Antonio made a run with Leonard, Mills and Danny Green getting serious at the offensive end.
The Magic began a familiar fourth quarter fade to the finish as the Spurs narrowed the gap 91-88 with 4:30 still to play.
Aldridge connected on an 18-foot jumper and put the Spurs on a 94-93 advantage with 1:10 remaining. Leonard made two free-throws after being fouled to make a three-point lead game 96-93 with a minute left to play.
However, Fournier, who finished the game with team-high 28 points, got loose and buried a trey from the corner to draw the game at 96 all with 13.3 seconds.
The Spurs called for a timeout to set a play. Leonard melted the clock to the final second, before releasing the game winner.
The Spurs will visit the Los Angeles Clippers on February 18, while the Orlando Magic will be hosting the Dallas Mavericks on February 19.
